It seems that Colorflow will allow more than one color input. How does this work? How do we choose which one to use during refining? Does it pick one based on some properties of the input file? The user guide doesn't mention this.

Just like outputs, you can choose any number of inputs. When you select input conversion in Prinergy, you can select which color input you would like to use. In your opinion, is this too flexible? Should we only allow for one input for each color space?

I did notice that you can't have more than one ink opt input in a color setup. Is there a technical reason for this? I would think it might be good to have a few different ones with different levels of ink opt for different types of pages/photos. You might want to have some pages in a job done one way and other pages done another way.

If this is the case, you should build a new color setup with the new Ink Optimizing Solution input. The reason behind this is that you are separating pages in a different way, thus the color setup should change because your color "goal" has changed. When you refine the pages, you will have mixed color setups for different pages in the imposition.
